Brent found a PTPd support ticket similar to the issues we're seeing with a fixed time offset being broadcast from the PLCs when using them as the master clock.

Adding the following option:
ptpengine:always_respect_utc_offset=Y
to
/usr/local/natinst/share/TimeSync/TimeReferences/ptp.conf
and restarting PTP allows the cRIO time to now match the PLC and Windows (see screenshot).

Unfortunately this can only be applied to Linux based cRIOs and it is modifying a config file that specifically says it is depreciated, so this is at best a temporary work-around.

The current time sychronization for the magnets looks like this:
EWEB does an SNTP request every 5 min (from site-rtr) -> sets the controller time -> broadcast PTP via EN2T -> cRIO & remote chassis receive the time.
