The mystery was solved! (Thanks to Paul Letta and Kelvin Edwards for tracking it down.)

This issue was that the jmigrate script which is used run the program that actually copies files from our RAID to the 
tape library had a "feature" that was accidentally activated while testing a change yesterday. The script is designed 
to delete empty directories it finds, but starting only at the specified directory we point it to containing the files we
want copied to tape. If this script is run with no arguments, it defaults to the root directory "/". This caused it to look
through every directory, even ones mounted via NFS (even the CUE group disk!) and delete any empty directories it
found. For the diskless systems, this included empty directories that serve as mount points when the file system is mounted.
This caused problems for the ROCs, and IOCs. It is also what removed directories from our RAID disks.

The script has been fixed and some mounting permissions changed to avoid the possibility of this happening again.
