Futher investigation showed that the problem of holes in a cathode occupancy histogram was caused by an error in setup configuration file (cool db) , which appears when I tested different daq topology.
All holes are related to crate FDC8 , which was logically disconnected from the data stream. The FDC8 data reach the secondary readout list and stop there, therefore DAQ monitor does not show any problem because it looking up to secondary readout list. In the RootSpy monitoring the crate FDC8 was fragmented in the FDC occupancy histogram due to the geographical representation. Setup configuration file is now fixed.
