I haven't even started to look into this. Does it throw a RuntimeException that stops processing on the whole file? If so, we (I) should fix it. If it's just individual tracks, or even events, I'm willing to let it go for the moment.

If I have some time I will look into the BorderedBandMatrix issue, but I'd like to spend my time first looking at the output.

This one has been around for a while as well, but seems to be popping up more frequently now...
