During this week's meeting, there was a discussion of connecting the wave length shifting fibers with clear fibers of a different diameter.  I think that It was said that a many-to-many system of just bunching lost about 35% of the light (I probably am not remembering this number correctly). The one-to-one option, on the other hand, seems difficult to implement.  Below is an idea for a many-to-many system that might not loose as much light.  The key is that it allows the light to spread out and mix between fibers in a small cylindrical light guide.  Thus, for fibers that don't happen to align exactly, not all of the light will be lost, as the cone of light emitted from the fiber will have a chance to expand a bit.  There is still the ratio of fiber areas that you can't get around.
