I have put in my directory at jlab the new software for the binary file 
conversion:
1) /w/hallb/infn2/mirazita/TEST_CERN2012/apv/analysis/
has the TEventList stuff but not the common noise filtering
2) /w/hallb/infn2/mirazita/TEST_CERN2012/apv/analysis_CNS/
has the common noise filtering but not the TEventList.

You should run 1) first, take the root file with the TEventList and then 
run 2) to obtain the GEM and MAROC root data. Please note that in the 
previous code in 2) there was a bug (the event number in the MAROC part 
was wrong for some reason), so you should regenerate the root files.
Hopefully we will have soon one version of the code doing everithing.
